Shakil Rafi (Postdoc)

I completed my Ph.D. in 2024 at the University of Arkansas on Applied Mathematics under Dr. Joshua Padgett. My specialization is in deep and machine learning methods for solving differential equations. Previously I taught at the Department of Data Science at the University of Arkansas working with freshmen to teach them basic statistics, data science, and Python. In my free time, I enjoy hiking and the great outdoors. You can find out more about me and some of the cool things I am working on by visiting https://2shakilrafi.github.io/.

I am a Ph.D. student in Genomics & Bioinformatics in Dr. Aranyak Goswami’s lab (Department of Animal Science, University of Arkansas). My research focuses on the host–microbiome interface, integrating spatial and single-cell transcriptomics with bulk RNA-seq and metagenomics to link microbial signals with host immune and tissue states. Methodologically, I can build reproducible R/Python workflows and apply machine learning for calibrated prediction and feature attribution, emphasizing interpretable results that translate to agriculture and health. Current applications include comparative/functional genomics in Enterococcus cecorum, antimicrobial-resistance/virulence cassette analysis, and microbiome-aware phenotype modeling. I previously trained at the Moffitt Cancer Center, which shaped my interests in systems immuno-oncology and cross-modal data integration. Education: M.S. in Bioinformatics & Computational Biology, University of South Florida (USF); B.Pharm (Bachelor of Pharmacy).
